Sealing Transom Caps to Hull

Got a bit of an issue with my Tracker V17. Been chasing a hull leak that turned out to not exist.

If at any point the boat begins to list while cruising, a lot of spray runs down the low side of the hull. Some of that water gets under the transom caps, turns 90 degrees, and ends up in the bilge.

What is a good product to use to fill the gaps up? Seems to me like 5200 is too runny.
 
Locktite has a marine sealer that is 1/3 the cost of 5200. Since leak is above waterline, the cheaper sealant will be OK.

I've used that brand as well from Home Depot. It was great.
 
Here is a photo of the offending caps.

I wonder if the caps are on backwards, maybe the longer side is supposed to go along the gunnels, and not the transom.
