I would like to take out my middle bench seat, but it is riveted in. So if I do this and just drill those rivets out, what is the best way to repair those holes left by the missing rivets?

The best way would be to have the holes welded up, but if the inside surface doesn't have to be smooth and you want to save a little money, you could just install new rivets in the holes.

+1 having them welded up would be ideal. However, if that's not an option you can also drill out the old rivets, and replace them with one size larger. You'll also want to dip the rivets into a bit of JB weld, or similar product just prior to instillation to help make sure it's water tight. Here's a handy link that can walk you through the job.

For a project like that I would just re-install rivets. I dunno if anyone has mentioned, but I would only use solid rivets for this. I have seen more than a few cores of blind (pop) rivets work out.
