I'm fixing to invest in a Jon boat for fishing but I have no experience with flat bottoms just bass boats. My questions is would a 14-16 Jon boat be able to handle a 1-2 foot wake and staying dry? Is bottom with or length going to have more affect on being able to handle the wakes? I'm being to think I should look for a wider 16 footer and steer away from the 14 footers.

Wider is better for stability. Higher sides are better for wakes and choppy water. I don't think length has much to do with either.

Hello, I asked a similar question, however on a smaller narrow jon boat, some of the responses there may be of some help: https://www.tinboats.net/forum/viewtopic.php?f=3&t=33147
Good luck! :D

I don't have experience yet as my boat hasn't gotten wet yet. This is a question I had when ordering my boat and the general census from various forums was get as high as sides as possible and as wide as boat as possible. With that being said I made sure my boat I ordered had tall sides and was wide. I ended up with 24" sides, 21" transom and 48" width. I worried about a short transom out on lakes if I got caught in bad weather all the sudden.
