I’m in the process of refurbing a sea nymph 14r. The last owner had put a piece of treated plywood on the exterior of the transom to reinforce it. Obviously I had some potting issues once I removed it. Nothing is pitted through. Only one area is really that deep. My question is - can I skim these areas with jb weld marine and sand it before priming for paint? My plan is to reinforce the transom with a thick plate of aluminum on the exterior so I’m just filling for cosmetics - no structural.

Is this going to just crack from flexing or is it ok to use for my use case?

If the pits are shallow, cleaning them very carefully and filling with JB weld should be fine. Otherwise you might want to use some of the aluminum brazing rods for the more serious ones.

I would be concerned that the flexing would throw the JB Weld out... since it is going to be covered I would go with 3M5200... a tenacious adhesive, and remains just enough flexible to hang on...
